When I am listing my item and check “let buyer choose” the media mail option disappears – even if I have it checked.

Remove the check for Let buyer Choose because it will default to priority/first class mail according to weight.
With it unchecked then all options are available, but you must check the ones you wish to offer…if the item is not a book (media mail) do not check that as an option, or you can check Let Buyer Choose because media mail would no longer be an option anyway.
If you do not select anything, the least expensive will always show and that is media mail..which is not appropriate for some items
