I understand that the customer can pay via paypal but then Bonanza says they will pay me direct to my bank account linked to my paypal account. Is there a setting so that Bonanza pays me on paypal instead?

The only time bonz pays directly to your bank account is for the Direct credit card checkout option.
If you do not choose that as an option for payment there is no reason to have a bank account linked.
Customer pays by paypal, or amazon payments bonanza has nothing to do with those funds.
